My personal opinion is that this has something to do with GENE (see episode 31).

Meanwhile, Jarod reveals Mr. Lyle's past by sending Parker, Broots, and Sydney to a high school reunion, with Parker and Broots posing as a overseas missionary couple (Parker a missionary? Yeah right!).

Synopsis: Jarod is mysteriously arrested by a ranger who is being manipulated by Mr. Lyle. When Lyle is about to amputate Jarods thumb in revenge for a past situation with the Japanese Mafia, Kyle comes to the rescue but is later killed in a shootout with Lyle. The thumbless butthead gets away and Kyle's heart is donated to a dieing boy.

Synopsis: Jarod gets caught in a bank robbery with Miss Parker and gives her several letters that were written by Catherine on the last days of her life. They also locate Mr. Finigore who holds the key to both their pasts but is being payed by Mr. Parker to stay quiet and he is shot in the robbery. He is able to tell them to search for the red files called Prodigy.

Synopsis: This season finally of Pretender tons of secretes were revealed and many questions were answered, not to mention everything else that went on, so this synopsis is a bit more lengthy than my standard summaries.
First of all, Jarod gets Sydney to begin a therapy on Angello that eventually reconstructs his brain and Timmy returns. This sparks interest in Miss Parker obviously because Timmy may be able to reveal who killed Catherine.
Secondly, Jarod opens an envelope (received from Finigore) that contains a scrap of paper that leads him to a reproduction hospital called New Genesis that was previously an adoption agency as well. There he meets a janitor who knew Jarod's mother who came to New Genesis in hopes of getting a child (apparently her and/or her husband had reproduction problems). They ended up adopting Jarod. The janitor also takes Jarod to a storage room containing an old safe among other things. In the envelope that Jarod received was also a key which opens the save and the pretender locates seven ‘Red Files' that pertain to the seven children that Catherine died trying to rescue. The final item in the envelope was a serial number that led Jarod to a red file of his own.
During this course of events, Timmy leads the pretender team to find a surveillance disk (and escapes from the Centre to meet up with Jarod shortly thereafter) that had captured the birth of Miss Parker. But much to her surprise she had a twin! Catherine Parker was told that her son was still-born but the disk reveal that the baby was alive and sent by Mr. Rains to New Genesis for adoption. Of course Mr. Parker denies knowledge of these events and disposes of the disk but accidentally leaves a second copy of the Red Files behind for Miss Parker to find.
As all this is going on it is revealed that Prodigy is the code name for the project involving pretenders. They take babies that show genetic capabilities of being a pretender, place them in an adoptive home through New Genesis, remain involved in their lives through the disguise of adoptive agents, and take the children back to the Centre when they are old enough to be of use to them.
In this episode the Mr. Parker decides to reopen Prodigy and take another child that they have been keeping track of. Timmy reveals to Jarod the school class that this child is in and Jarod pretends to be a substitute teacher and through that and the ties of a few children to New Genesis he discovers that the child is a by named Davy Simkins. He tries to get to the boy in time but it is too late and Rains has already ‘fried' his brain like he did to Timmy. Jarod takes Davy back to his cabin where his parents stayed during their affiliation with New Genesis. There he meets up with Parker (after creating a vaccine similar to that which Angello takes as part of his therapy) whom he tells that she also has a red file and that there are two possibilities for Parker's brother: Angello (or Timmy) and Mr. Lyle, both of whom have also have a red file and were apparently among the seven to be rescued by Catherine. Then, after some persuasion from Timmy, Parker agrees to let Jarod give the vaccine to the boy but she is bumped by the owner of the lodge, drops the vial, and it smashes on the floor. But Timmy decides to sacrifice his last treatment and give it to Davy. Without his last treatment, Timmy regresses to the state of Angello permanently but the boy recovers completely.
I'd like to point out one more point of interest in relation to the word written by Syd's brother, Jacob, on episode 31. My own conclusion is that GENE is not a reference to genetic code as I stated in the synopsis for episode 34. Jacob was trying to write GENESIS but died before he could complete it.
