Gethsemane

In typical Mulder fashion he cops an attitude when Scully doesn't fall into lockstep with him.

Scully:  Mulder, the only lie here is the one that you continue to believe.

Mulder:  After all I've seen and experienced, I refuse to believe that it's not true!

Scully:  Because it's easier to believe the lie.  Isn't it?

Mulder:  What the hell did that guy say to you, that you believe his story!?

What the hell did that guy say to Mulder that he doesn't?  That's typical Mulder for you.  He hears a story and declares the storyteller a liar or truth teller based on his gut instinct then gets mad when Scully tells him the facts contradict him.  You've got to love that stubborn Mulder consistency.

General Punkesque Behavior

Expecting Scully to drop what she was doing to run to his side:  He obviously knew that he was interrupting something otherwise he wouldn't have asked Scully to extend his apologies to her mother and brother.  As far as Mrs. Scully is concerned Mulder should apologize to he his damn self.  As for Bill Scully Jr., to hell with him.

Maybe it's just me but I sensed more than a bit of attitude from Mulder during that conversation on the stairs after speaking with Arlinsky.

Yelling at Scully in the warehouse:  He may refuse to believe that what he'd been pursuing for all these years was a lie but at the very least he should at least consider that maybe Scully was right about the alien body and Kritschgau.  So far things look to support her assertions not his.
