Perhaps that should have been a clue that he didn't want to be disturbed Punk! Actually, this episode highlights Skinner's misdeeds better than Mulder's but since this Mulder's rap sheet and not Skinner's....
Trying to call Skinner in the middle of the night: Most people try to sleep at that hour and it's considered rude.
Dropping in on Skinner at 4am: What because Mulder can't sleep no one else can either? Once again it's considered rude. One day Scully should really rip into Mulder for constantly calling her at odd hours. Maybe then Mulder will see the light and start taking the hour into consideration before calling and/or dropping by.
In what appears to be a semi-regular occurrence Mulder pulls a gun out on Skinner. Naturally, this will reflect well on him later.
