In a large non-stick skillet, heat oil over medium heat. Add onions, sugar and 1/4 cup of water and cook, stirring frequently, until onions are just beginning to color, about 12 minutes. 2. Add 1/4 teaspoon salt and 1/4 cup of water and cook, stirring frequently, until onions are sweet and deep brown, 30 minutes. Cool, then stir in basil and black pepper. 3. Preheat oven to 450º F. Spray a heavy baking sheet with non-stick cooking spray. 4. Sprinkle work surface with a little flour. Place dough in center and roll to coat with flour. Knead dough briefly, then divide into fourths and roll each one into a 6 inch round. 5. Place 2 rounds onto the baking sheet. Evenly divide the onion mixture, tomatoes, and cheese between the 2 rounds. Cover each with the remaining 2 rounds and pinch the edges to seal. Brush tops lightly with water. 6. Bake until golden, 15 to 18 minutes.
