Before Duelist Kingdom (manga volume 1-8)
Mokuba makes his apparition in the manga quite early. He is the international champion of a chess-like game called Capsule Chess Monsters. It's a game in which the players control monsters, as if they were chess pieces. To Mokuba's great surprise, Yami beats him in their first game, and Mokuba starts inhabiting feelings of revenge. Later, Mokuba, on the orders of his brothre Seto, picks up Jono-uchi and Yugi in a car and takes them to the Kaiba mansion. Even though they were taken there solely for Seto Kaiba's purposes, Mokuba plays a dangerous game with them. He offers them food on a table full of different kinds of meals. The table is a spinning one, so the person spins it, and whatever food lands in front of them, they have to eat it. Mokuba had poisoned some of the food earlier. After poisoning Jono-uchi, Mokuba is beaten in his own game by Yami Yugi and is poisoned himself.

In the Death-T games, Mokuba has to duel Yugi in a Capsule Chess Monster game against Yugi in stage 4. Yet again, Yami beats him, but after the game, Yami saves Mokuba from the wrath of the Duel Box, in which the loser has to suffer the consequences of the loss, even die. Moved by this, Mokuba saves Honda, who was trapped in a room where blcks were falling from the ceiling.

After the Death-T 5 duel between Seto and Yugi, Mokuba explains their whole life story to Yugi, Anzu, Honda, and Jono-uchi, and then he is not mentionned again until the Duelist Kingdom storyline.

Duelist Kingdom Arc (manga volumes 9-15)
In this arc, Mokuba is a key participant in the plot, even though he doesn't speak much. In the manga, after seeing that his brother is not waking up from his coma, Mokaba heads to Pegasus' island, steals someone's deck and star chips, and challenges Yugi/Yami Yugi to a duel since he was seeking revenge. But Yami Yugi beats Mokuba easily. Mokuba is then captured by the security guards of the Industrial Illusions company, and his soul is transported inside a card by Pegasus' millennium eye.

Seto then follows Mokuba to the island to save him, but his soul is imprisoned by Prgasus as well, and it is eventually up to Yami Yugi and his aibou to save both Kaiba brothers, as well as Sogoroku Muto. After the successful completion of that mission, Seto and Mokuba allow Yugi and his friends to accompany them to Domino City on a Kaiba Corporation chopper.

Battle City Arc (manga volumes 17-31)
Mokuba has a fairly important supporting role in the Battle City Arc. Seto "hires" him to help him run the Battle City Tournament. Mokuba thinks of himself as a very important person in the running of the tournament. He becomes a very important character when he is kidnapped by the GURUS (rare hunters) in order to blackmail his older brother. But Mokuba successfully escapes the GURUS, mainly thanks to Anzu's sacrifice and help.

In Noa's digital world, Mokuba is brainwashed by Noa to think that Seto's the enemy. Noa uses him as a shield when Seto tries to attack him directly. But eventually, thanks to Yami and Seto, Mokuba's brain control breaks and Mokuba joins his brother. In these episodes, the complete story of Mokuba's and Seto's childhood is unveiled.

After that, Mokuba takes a rather background role, except for the occasional presences he registers.
