The movie certainly answered a lot of questions and raised a few.  At last we know more about the black cancer and we know just how much the government are studying it. - A lot!  The Cigarette Smoking Man seems totally back in the picture and The Well-Manicured Man seems totally out!  The big question EVERYONE is asking is: "Did he kill himself?".  I think he didn't as he wouldn't have shut the door (triggering the bomb) so close to Mulder.  Mulder could have been injured and it would have all been for nothing.  The most probable explanation is that someone (possibly the driver) knew of The Well-Manicured Man's treachery and reported it.  The bomb was meant to 'kill two birds with one stone'.  (Mulder and The Well-Manicured Man.)

I find it really puzzling that the fake ambulance man (after 'rescuing' Scully,)  tried to shoot Mulder through the window.

1.  How could he miss???

2.  Everyone in the syndicate was told that Mulder shouldn't die.  It was suggested that something had to be taken away from him that was dear to him instead. (Scully)  Yet the driver obviously tried to kill Mulder!

When the bee stung Scully, it was a bit unbelievable that it happened at exactly that time.  I agree that letting them kiss could have ruined the television series but they should have thought of a more believable distraction than a bee that had spent many hours in Scully's coat without her noticing and stung her for no reason.

I must admit that I was surprised that the black cancer had mutated into a massive monster without anyone noticing.  It would have taken months, yet people only noticed after it had fully mutated.

I may have been a bit picky when writing this page but those are my points.  If you want to discuss the movie, then why not put your point across on my X-FILES
