Summary of the show: what the heck's going on?

The show started out (way at the beginning) when Special Agent Fox "Spooky" Mulder (Played by David Duchovny), who until then was working on the X-Files (unsolved cases which involve paranormal or unexplained phenomena, and quite often aliens and little green men) on his own, was partnered with Special Agent Dana Scully (Played by Gillian Anderson). Scully was originally chosen by The Syndicate (A group of higher-ups that we still know very little about, who have supposedly been put in charge of taking care of the alien invasion) to be assigned to the X-Files because of her medical and very scientific background. She was meant to "debunk" the X-Files, to provide reasonable, logical, and scientific explanations to the many cases Agent Mulder was following. Although she was unaware of her purpose, this is exactly what she did . . . until last season. As Mulder and Scully's relationship, both personal and professional, progressed, Scully began finding it more difficult to provide explanations for some of their cases, and in fact is siding with Mulder on many cases.

The pair have been duped a number of times into believing things are not as they seem. At the end of the 96-97 season, they discovered that most of the cases they had worked on were just a smoke-screen, a ploy developed by the government to create mass-hysteria. They realised after this season (and the movie), that this was not to create mass hysteria, but to avoid it. Apparently an ancient species that landed on Earth thousands of years before man even existed planned to slowly take over, but when humans appeared, their plans changed. These 'aliens', known as the black oil, in the middle of this century, began to contact certain people in international governments. These people became known as the Syndicate. They were in charge of infecting people with the black oil, and to create plausible denials of its existence. But recently, they discovered a vaccine to the black oil. This vaccine completely destroyed the black oil in a human body. The alien colonists as of yet do not know of the vaccine, and it is a secret that The Syndicate, and agents Mulder and Scully, must protect with their lives. If the colonists were to find out, it would definitely mean that the process would be sped up. With this vaccine, there is now hope, a chance for the survival of the human race.

Later, we learn a large number of things, and a large number of things happen: Mulder and Scully are re-assigned, and Diana Fowley and CSM's son Agent Spender are assigned to The X-Files. We learn that part of the DNA of the aliens matches exactly that of the little boy who can read minds. In the boy it is 'turned on', but it also exists in all humans, in whom it is 'turned off'. We also learn that the colonists require heat in order to survive.

Later in the season, Mulder and Scully are suspended from the FBI, and we learn the intricacies of the conspiracy; CSM (whose real name is C.G.B. Spender) recounts it to agent Fowley. We learn that Cassandra Spender, agent Spender's mother, was also CSM's ex-wife. She was abducted, and the Syndicate performed a number of tests on her, and recently succeeded in making her a human-alien, half human and half-alien. We also find out that Diana Fowley is working for the resistance, which is attempting to stop the aliens from taking over the planet. The face-less shape-shifters who have come to rescue Earth from the evil alien beings have succeeded in preventing the development and colonisation of the evil aliens.

The X-Files become re-instated and suspended numerous times in the next few years, and two new agents, Doggett and Reyes, join the team. Scully becomes miraculously impregnated (even after being left sterile by her earlier abduction), and gives birth to a child that has been dubbed as a miracle. Mulder vanishes shortly after, to continue his search for the truth outside of the FBI. Later the agents discover that Scully was part of an elaborate test to develop a race of super-soldiers, people that cannot die, half-alien and half-human, designed to colonise the earth. Her son William was one of these super-soldiers. The agents do what they can to expose this conspiracy and/or destroy the super-soldier race, to no avail. In the end, Mulder returns, as does the Cigarette-Smoking Man, to reveal that these super-soldiers, and all the aliens, can be killed by exposure to magnetite, a form of iron. Earlier in the final season, William had been injected by Jeffrey Spender with a mild dose of magnetite, making him completely normal (a vaccine so to speak), and given up anonymously for adoption. The X-Files are once again destroyed, leaving Doggett and Reyes searching for answers, and Mulder and Scully go off on a crusade with many questions still left unanswered.

And of course there's always the just-plain-old-weird cases that they work on!
