All of the answers below are my opinion. Some people have different thoughts about certain aspects of the movie and my interpretation of them. If you do, I'd love to hear it on the comments page.

What do the rock piles mean?
When they find the seven piles of stones this is a representation of the seven children murdered by Rustin Parr in the 1940's. The three piles of rocks that show up around the tent are shadows of the plans the Blair Witch has for them. I also think this is the point where the Blair Witch starts 'taking control' of the trio.

What do the stickmen mean?
The stickmen are representative of the spirits of the dead. Hanging the stickmen from the tree provides a way for the spirit to travel between worlds. Although the footage isn't shown in the movie, it is implied that Heather took down one of these stickmen. Was this the definitive nail in their coffin?

Why did Mike loose the map?
Only one explanation: he was under the spell of the Blair Witch.

What was in the bundle of sticks?

I've heard different opinions on this one. To me, it looks parts of a human mouth: tongue, teeth, some flesh and blood. My theory is the spirit captured Josh's voice and 'gave it back'. Whenever Heather opens it up, it releases Josh's voice. Later in the movie when they hear Josh yelling, it is all the work of the Blair Witch.

What's the deal with the house at the end?
It is the house of the 1940's child-killer Rustin Parr. The handprints on the walls are those of the seven children he brought to his house and murdered.

I thought the house was burned down.
I'm a bit confused on that part too. One theory is that the Blair Witch brought the three back in time, to a time and world when the house existed. When the duffel bag was discovered, it was buried underneath the foundation of an old cabin in the woods, the cabin being that of Rustin Parr. Interviews with the teacher in charge of the archeology dig site at the time of the discovery stated they had to dig through a top layer of ash, further emphasizing the house was burned. Perhaps, on the actual movie-making side if it,  there was a script change after some items (i.e. SciFi Channel special) were already finished.

Is that Mike in the corner of the basement? What is he doing?

Yes, it is Mike. He is standing facing the corner. (No, he's not hanging. I thought he was at first too.)

Why is he standing in the corner?
Remember the story told early in the film by one of the town locals about Rustin Parr making one child face the corner while he killed another? As Heather walks down into the basement, she sees Mike in the corner. She immediately knows the Blair Witch has plans for them. My guess is that he's under the witch's spell, much the way Josh was lured away from the campsite, and unable to move.

Just what DID happen to Josh? Some theories concluded: (1) Josh was the real killer. He planned all along to kill Heather and Mike. (2) Josh is the killer possessed by the Blair Witch. (3) Josh AND Mike are the killers. My theory: Josh was lured to the house in the middle of the night by the Blair Witch. She ritualistically murdered him just like the victims of past and then used his voice to lure Heather and Mike to their death.

After the students disappeared there was a huge search totaling 33,000 man hours with no evidence found. After the discovery of the duffel bag, another search was launched but no further evidence surfaced.

So who is the killer?
Josh? A local hillbilly psycho? Rustin Parr in a parallel world? The Blair Witch herself? I don't know the answer, I don't think anyone does for sure. Honestly, I don't want to know. That's what leaves you with a lingering, haunting feeling to think about and ponder: The unknown, remaining question of what really happened.
