Given what we know about Krycek I'm sure a lot of people are going to be inclined to give Mulder some leeway for his Punkish behavior. However, at the time the episode happened Mulder didn't actually know that Krycek was a double agent. He could have ended up being as good an ally as Scully. At the very least he could have been somewhat polite and treated the man decently before he learned that he couldn't trust him.
Being rude to Krycek: It wouldn't have hurt to shake the man's hand. Really!
Trying to steal the case away from Krycek. That's not a nice thing to do. Mulder got possessive about the Tooms case how did he expect Krycek to feel about this one?
Ditching the man he's supposed to be working with by sending him to fetch a car from the motor pool: He gave Scully more of a chance.
After ditching Krycek once Mulder makes a second attempt by trying to take the car Krycek procured. Way to go Mulder! Very nice!
Putting his gun down with Augustus Cole. Why the hell did he do that? Cole was responsible for at least three deaths. You don't disarm yourself like that even if you felt that back up was around (which they weren't.)
