I know exactly what you're getting at. The question is why? Even Roche said it in an earlier scene. You'd trust a child molester? This is how Mulder gets himself into trouble. He'd listen to anyone claiming to have info on Samantha without checking if it's at all feasible first.
Ripping up the upholstery of the car while he was searching it: Mulder had no warrant, the guy let him search the car when he could have told Mulder to shove it and what does Mulder do? He cuts up the seat of the car before he searches other parts of the car where he wouldn't have had to do any damage. Knowing how cheap Mulder is I have no doubt that he did not bother to leave a check for the damage.
Does Mulder ever visit anyone during the day? It's rude to pop up in people's houses in the middle of the night without letting them know he's there even if the person in question is one's mama.
Digging through the excavation site: He called for the people at 5am the least he could do is let the do their job. Instead he digs through the dirt with nothing more than gloved hands and completely without methodology or finesse, potentially destroying evidence. It's completely unprofessional.
Sleeping at the office is a definite career don't. One really doesn't want one's boss to walk in while one is napping.
The second time Mulder digs up a body he doesn't even bother to wear gloves. This is evidence he's dealing with he should have called the forensics team in anyway instead of digging around willy nilly.
Removing Roche from the prison: Not only did he do this behind Scully's back this causing her to face the wrath of Skinner, but he also exposed a little girl to the psychopath.
Taking Roche out alone with no back-up was not a good move.
Assault and Battery: Mulder's lucky the both the guard and Scully kept their mouths shut because otherwise Mulder would have been in deep doo-doo.
