Busting in on Scully's autopsy: Let the woman finish before you start undermining her work will ya?
Automatically declaring that Scully was on a snipe hunt. Granted he turned out to be right, but he could have waited until some work was done before making his assertions.
This could just be a personal gripe but eating sunflower seeds in a autopsy bay with a dead body on the table a mere few feet away is gross!
Teasing Agent Pendrell: Everyone knows that Agent Pendrell has a crush on Scully. There's on need to mess with the poor man's head especially since everyone also knows that he has no chance with Scully.
Popping out of the shadows to approach the Uniblonder: Doesn't he know that that would scare the crap out of her which isn't conducive to getting her to help him?
Undermining Scully's goodwill: Mulder does not hide his impatience. Scully is trying to get Marcus Duff to help them and Mulder is doing all he can to piss the other man off. Nice way to undermine your partner, Punk!
Trespassing: Construction sites are notorious for having "no trespassing" signs around. Mulder probably missed them in his haste to enter the asbestos filled construction site.
Breaking and Entering: The chain and padlock should have been a big clue that the owners probably didn't want people randomly wandering bout the place.
Walking into a construction site where asbestos is being removed without proper protective equipment is a very stupid thing to do.
