If Scully really took Mulder at his word, he'd never get a call from her again.
It's bad form to threaten suspects even if you're doing so over the phone.
Okay, now Mulder knows that Modell is out there and there are clues which make it appear as though he [Modell] is after him. So why did Mulder go off by himself to try to find Modell?
Considering the circumstances you can't really blame Skinner for questioning Mulder's judgment (One look at Mulder's track record would help you understand why) Sniping at Skinner did not help the situation.
Barking orders at Scully: This time it was done in a pique of anger instead of his usual "tell Scully what to do and run off to ditch her" moves.
Of course why would Mulder confine his sniping to just Skinner. After all Scully was questioning him as well. So Mulder takes a snipe at her too. Nice way to treat your partner Punk!
I know he was under Linda Bowman's influence but he did point a gun at his partner. Again.
